Hold internal practices with just your team on a server. Find out what members of your team are good at. Some might be great HD or HO, some might be great cappers, others might be very well rounded and can serve in a host of positions. Finding out who is good at what will do a few things, but mainly help you to assign jobs to be done during a specific match...
At no time during a match should anyone be shouting orders. Players should know what their job is prior to the match and need the disipline to follow through with that. If I'm repair man, the base turrets, invens and gens had better be running or me running to repair them. If I'm flag defense I better be near the flag stopping cappers or rushing to the enemy base to return that flag. Adjustments might need to be made, but it shouldn't be a confusing set of orders being spouted every 30 seconds. Team chatter should be kept to what's going on in-game. Use things like teamspeak (see Davean's post in the announcements area) if possible to help with coordination.
In general:
1) Assign positions prior to starting a match. Make sure basics are covered.
2) Change things only if needed. A switch in player roles can be helpful, but it can also hurt if people become confused or the team structure breaks down mid match.
3) Finding out what your team members are good at is a very important aspect to managing. Also, players already know their skill set, so make sure you talk with them about what positions they like playing and how well they do specific tasks.
4) Have all of your players record demos during matches. Watch them. Find out where your team needs to practice and set up sessions for that purpose.
Things like team forums and websites help to provide places where players can organize and talk about things. Above all else though, is to remember that this is a team game. In order to win, the team has to be organized and work as a single unit. Once the organization get worked out, start moving into setting up strats for specific maps. Take this time before a ladder is officially set up for the game to hold scrimmages with other teams and test out your ideas.
